Hi! Whenever you change the size of a project in the middle of development, SL3 tries to adjust things as best as it can to fit the new size.
You then have to go through the project, slide by slide, to see if things are "right" and make any needed adjustment to objects for sizing and placement.
The best practice is to set your story size at the beginning of the project and leave it set there.
