Interesting issue you've run across here Pratik and I must admit it's one that I have not seen. Looks like you've done the testing needed though, and I can confirm that I'm seeing the same thing even in the latest version.
I'm going to get this reported. In the meantime, publishing to HTML5 first with Flash fallback may help less people run into this.

HTML 5 output is working absolutely fine. But our client need output in both formats.
