I'm not sure why you need to rename any of the files to host content on SharePoint. Changing the names of published files is almost always going to lead to problems. To get content to play from SharePoint all you have to do is upload the published files and folders exactly as they are then use the story.html file to launch. Make sure you "Publish for Web" when you publish the project.
It's important that the file structure in SP remains exactly the same as the published output. The easier way I'm aware of is to go to the directory in SP you want to use and then under the Library Tab select "Open with Explorer." You can then just drag the output files into the window like any other folder.
