No I know, the swf files are in the main output folder.
We are publishing the Storyline quizzes with the 'Web' option selected and then ticking the 'Include html5 output' box and the 'Use Articulate Mobile Player on iPad' box. We then get an output folder with the following:
Mobile folder
Story_content folder
Isolaunch html file
Meta xml file
story html file
story swf file
story_html5 html file
story_unsupported html file
So it seems the output folder includes options for all platforms. Is there a way to just publish to html5 and mobile only?
When choosing your publish options, you can choose to not publish for the mobile player, or the HTML5 output, or publish for both or one or the other - but Storyline will always include the flash version as well. There isn't any way to say, only publish for HTML5.
"Safely" seems like a loosely defined term. I personally can't recommend modifying the published output. With that being said, if you test it on your own, and it works, then great, but it's still not something we'd support.

If you inspect the output folder of your published project, you will see there are no SWF files in the mobile folder.
Are you inserting SWF files of quiz questions from another product and expecting them to be published in HTML5 and Mobile from Storyline?
If yes, you will fail. Storyline will not publish SWF files to HTML5 and Mobile.

Hi Ashley, I guess the question then is -- Can you safely remove the swf files from the published output if you only want to use the mobile version?
