Here's what I've done: Instead of using the guides I've drawn actual lines and set the initial state to hidden. This makes the lines gray out and not publish but still visible to set your alignment to. You can do this on individual slides or master slides.
A couple of things to note here: 1) you can't easily hide the guides—you'd need to group them all together and then turn them off in the time line; 2) Items don't snap to them in the same way you can snap to a guide.
Another advantage is you can have multiple sets of guides in one project by putting them on master pages.
