You can definitely change the format of your timer to count down instead of showing elapsed time out of total time. When you set up your Result Slide, you'll see an option to "End quiz after __ minutes." Mark that box and then you can also change the Timer Format to "Remaining" as shown in the picture below.
When you publish, your timer will look something like the one in the upper-right of this course:
Right now there really aren't any further options to change the visual design of the timer, except to change the font in which the numbers display, and the colors. (Feature requests are most welcome though!) Also, if you don't really want to show the little clock icon as part of the timer, but prefer to show just the countdown numbers, you could change the clock icon's colors to match the exact color of your player, so that the clock becomes invisible to your learners.
