We have a course that is broken up into multiple sections, at the end of each section there is a short quiz, then at the end of the course there is a final assessment. We would like to be able to see what the students response was to all questions in the course, but the score to be calculated only from the final assessment. Is this possible in Storyline?

You can certainly send the student responses to your LMS. I'm not clear on the structure of your course, but if you have questions dispersed throughout your content, just be sure you include these on the final result slide that gets sent to your LMS.
You can also have a final 'result of result slides' that reports to your LMS. All of the details are included in this documentation:
