The only supported way to do this, would be to update them from within your Storyline .story source file, then republish.
The unsupported way that may work for you, is to find your published output folder and locate the Flash file there, then insert your updated one using the same file name from the published output. Please keep in mind that that's unsupported and we wouldn't be able to help with the process or with any side-effects that may occur.
