I've not conducted extensive testing, but my experience is that (depending upon the updates to the content) that bookmarking will still work after the content is updated. I can't say that this is the case 100% of the time.
We're using SumTotal LMS, and there is actually an update content feature that allows you to easily update the SCORM content as long as there aren't any deviations from the original imsmanifest.xml
Do you have access to a testing or certification environment? If so you might conduct a quick test before updating and upsetting your 10,000 users. If not, another option might be to upload a garbage course of some kind, restrict visibility so your users can't see it and test with it.

Yeah I was going to say if we are taking out slides it could affect it. Thats good to know
