I had SL2 installed on my system. I recently installed SL360, and what I see now is, all the projects that were in SL2 are now converted to 360. I want to work on SL2 now, is there a way I can keep both the versions on my system?
You can have Storyline 2 and Storyline 360 installed on the same system, but what you'll see is the icon for your files will default to the latest version (in this case Storyline 360) and files will try to open in the latest version as well.
You can always open Storyline 2 directly and then browse for the file you'd like to edit there. Another option is to look at your Program settings and set all .story files to open with Storyline 2. Keep in mind that when you do this, any Storyline 360 files will try to open in the older version and you'll see an error message about it having been created in a newer version.
Just want to confirm that so long as I don't open an SL2 file in 360, it will remain in SL2 BUT the minute I open it in 360, it will automatically convert and not be functional in SL2 any longer.

Yep is is only the icon that has been updated, even if you do open and convert by mistake it will create a SL2 backup
