I have tried all of the settings in Storyline 3 under Design > Background and cannot get a seamless background to work without gaps between each of the tiles (my custom PNG) being repeated.
Not real sure about the problem you're experiencing without an example. If I understand correctly what you're trying to do, I think using master slide set with whatever background you choose should work.
If possible, post an example to show what problem you're experiencing.
