I am building a virtual manipulative for elementary school. Ideally, what I would like to do is to drag an object out and create a trigger that clones it automatically for the student. Right now I am just duplicating the layer a zillion times but this goes against my principles. Help, please!!
There isn't a trigger that would allow you to clone an object, so I think you're going to have to stick with the layered objects. Possibly someone in the community has created something similar and could share a workaround here with you? Although, right now I think it's looking pretty good - the hundreds grids could be lined up a little bit more, and you may want to add grid lines into the different columns for where they should drop items to help them organize it a bit better.
Although it's easy to move an object on your slide by just clicking and dragging it, sometimes you might want more control over its exact position. The Position fields on the Size and Position window allow you to specify exactly where the object appears on the slide. Use the Horizontal and Vertical fields to enter a pixel value, and then use the From selectors to indicate the relative location. For me, I honestly just use the normal CTRL + arrow keys to nudge objects until they line up.

Okay. Any chance you can line things up by coordinates or do a paste in place? Like in InDesign?

You could use the "Size and position" window of each object and modify the position on the slide as below:
