The company I am working for doesn't want to use the assigned space in the upper left of the player for its logo. They are insisting that we put their logo in the bottom middle of the screen (underneath the seekbar - though they want to move that as well). Is this something I can do? I haven't been able to find anything more than just recoloring the skin. I know the player is customizable but this might be a bridge too far.
Some player features, e.g. colors, text lables, etc. can be customized. However, the items you mentioned require programming with the Software Development Kit (SDK) and that's not for everyone. See here for some SDK info.
If you can do without the seekbar I would recommend removing the player altogether and making your own navigation buttons. Then you will be able to put the logo etc wherever you need.

And just so you know, making changes with the SDK will only apply to Flash output. It will not apply to your HTML5 content.
Not sure why there are two player frames, when the HTML5 player frame should have been made to play Flash content.
