I added links as transparent boxes to a tabbed notebook style course and they all added and edit properly, but when I preview, only links on the first screen work, and none work when I publish. My slide titles have no commas (they are called "slide 1" and "slide 2," etc.), as I know this can be a problem.
I've tried adding them to the masters and on each screen, and it doesn't seem to affect the outcome. I've also made sure they are all the front-most object. Some are grouped, some are not -- again, it doesn't seem to change the outcome.
I'm running PowerPoint 2007, for whatever that might be worth.
And it appears that something happened during publishing, because some of my text boxes (that have transparent linked boxes over them) don't show now, even though I can still see them in the file.
hyperlinks as you have found dont work as expected in preview, I have had an issue where some shapes that have no fill or stroke but have a hyperlink, disapear on publish, I find if you give them a colour and make its alpha 100% or sometimes 99% it resolves the issue

I think changing the transparency/having a fill helped.
And now, completely unrelated -- some of my text that goes under the hyperlinks disappears after publish, with or without hyperlink boxes over them.
Pretty sure I'm going to lose my mind.
