I have a background in 3D, and have used 3D animations in my projects. The coolest use of a 3D model I had seen in a course was an environmental turnaround, where the camera angle was controlled by a slide-bar (I'll see if I can find that old conversation, as it was in this forum). That, however, was rendered output rather than simulation; so you wouldn't need anything as fancy as Unity, and could settle for CAD, 3DsMax, Maya, Blender, etc.
There is also some work using HTML5 as the engine, but I couldn't say how this was accomplished, or how it can be integrated into a Storyline Frame (though, it being HTML 5, there probably is a way).
