My company just announced that we'll be receiving licenses for Articulate 360 and Storyline to author our eLearning courses.
The company is also trying to economize and wants to get rid of WinZip. Does it make a difference to scorm 1.2 publishing if we use the Windows Compressed file instead of WinZip to publish to Cornerstone LMS?

I don't see why it would make a difference. I would suggest giving it a try and seeing what happens!
I compress/zip using the built-in Windows functionality and have no issues.
