Wow. This is amazing. Usually I can guess how things were done, but I'm mystified by a lot of this. For example, how you got the birds to fly. And how you added up the progress stars. And the countdown timer.
Are you keeping the .story file a secret? Or can we download that?

Firstly, there is one slide for each quiz and variables to change the state of the birds. When the correct answer is chosen, it jumps to next layer and the birds' state changes according to the score.
To make the birds fly away, I used gif animation and motion paths. When the state of the score changes, it moves.
I did the same thing for the stars. I prepared six different states of them and when the variable (score) changes, they do too. There are six different scores in the game.
Countdown timer was used in the main layer with birds, and background. If you don't check the 'pause timeline of the base layer' countdown will go on.

I suggest you to visit www.freepik.com. I usually get images from there. I also look for new apps having a flat design to get inspired. I can say that the result is the combination of a lot of things.
I used %scrore% function. There are three different scores. They change when users check the correct answers. When progress pages are visited, stars change according to the scores.
Great work Ridvan! Would you mind sharing which program you used to create the gif animations. I've tried creating animated gifs using Photoshop, Flash, and a number of online gif makers with mixed results. For some reason, when I import the gifs into Storyline, it lowers the frame rate so the animation plays much slower than intended. Any help would be greatly appreciated!
Thank you Ron, I didn't create the animation in this story, I found them on the web. But, for a different quiz, I created an animated walking zombie by using http://gifmaker.me/,
and it was really good.
Have you checked your video quality level in Articulate before publishing your story? I'm not sure but it may cause slower animation.
Thanks for the reply Ridvan! Thank you so much for running a test for me as well. Much appreciated. I've used gifmaker.me before, but for some reason it still doesn't work for me. I did a simple ball bounce and it previews fine when I view it in the browser, but when I import it into Storyline I get the same issue. Seems like it cuts the framerate in half. Checked my video settings and they were on 7 so I bumped them up to 9, but no luck either. :-( So frustrating. Would love to figure this out since I definitely see some great uses for implementing animated gifs into storyline. Thanks again and hope you have a great weekend!

I couldn't figure it out either, and also gifmaker.me didn't help me much when I created a bouncing ball animation. I don't know why but the ball doesn't move. Anyway, the good news is I found a bouncing ball animation and used it in Articulate. It seems to be working perfectly.
