Will bookmarking work if the student takes a course on a CD? If so, what must I do to ensure that happens, if anything? There will be multiple students using the same CD and same machine to take the training.
If you use the prompt to resume when publishing for CD, the user would be able to resume the course using the same CD - so if you have multiple users accessing the course through the same CD they may be able to pick up where their colleague left off. If you'd prefer that they don't have the option to resume at all, you can disable it within your player properties as described here.
You come through again, Ashley! This CD will not be running with an LMS, rather just on computers used for on-site training. What setting should I use for the "When running in LMS,..." checkbox?
If you won't be running it within your LMS you don't need to worry about selecting anything there. If you will have a version in your LMS you can choose to ignore the Flash cookie as the resuming is often handled by the LMS.
