What update/version of Storyline are you using? You mentioned it worked in SL1 - and there was a known issue that was fixed earlier in SL1 detailed here. Did you update from an SL1 file to SL2 perhaps? If so, have you tried to delete and re add the logo while in SL2?
In regards to the search, it's not a feature of the HTML5 output as detailed here.
