So I've been trying to find a way to bring the elements on my master slide(think of it as a framing slide, it had a border/navigation buttons etc) to the top of the pile, basically I don't want my new slides and layers to cover up the slide master. Is this possible? Does Storyline have an option which allows us to set the order of layers?
The Master slide will always be on the bottom of any other slides and layers you create. If you want an object on a slide or layer to not cover up an object on the Master Slide, you will need to adjust size and/or placement of that item.
It looks like we're trying to achieve the same result.
Actually, if you put a layer on Slide Master it will appear on top of your content slide but any layer you add on your content slide will appear above it (see the detailed stacking order in first post). I don't think there's a way to put it back on top as you would with a Content Slide layer.

You can change the order of the slides/layers, just not the base layer in the master slide. This is by design, on the bottom.
Here is a tutorial that goes over the Slide Masters and how to set them up and manage them.
