Closed Caption files rely on timestamps to know when to display the captions on screen. By dividing a media file into smaller segments, the timing is changed because there are now new start and points that have been introduced. Unfortunately, there is currently no feature in Storyline 360 that could dynamically move the closed caption files to reflect the changes that you've made to a media file.
I’ll be happy to pass your thoughts on to our product team, but you can also feel free to detail them more through a feature request!
