Issues with stacking order Master slide
I must admit, I didn't test it extensively, only in one scene and it seemed to work there, but it's likely that I would have the same issue that you do. I just came across a feedback layer issue of my own, so I checked the update site and they released a new version yesterday:
"Fixed: Slide layers, including feedback layers, didn't behave as expected when a slide was revisited."
Hopefully updating to the new version will get rid of our issues!

I did try this, however I wound up getting stuck at every last slide of a chapter since the slice navs stopped working since the last update when clicking a previous button.
Did you also have that?
