Marker Labeled Graphic
Am I correct in assuming that the issue isn't really the markers but the pop-up? That once the learner clicks on a marker, the relevant part of the picture is covered? One easy fix would be to add pictures to your pop-ups - close-ups of the relevant sections that are explained by the text.
It is also possible to close the pop-ups by clicking somewhere on the image (where no marker is). You could also add this information to your instruction, something like "Click on the markers to find out more. If you want to close a pop-up, click somewhere on the image." That way the learner can look at the image again, without any pop-ups being in the way.
I also came across a code block code for a labeled graphic in Stephanie's amazing code block collection, that allows you to set the direction that a pop-up opens in:

Please note though, that its behaviour is slightly different than the standard labeled graphic (e.g. the pulse doesn't disappear after you've clicked on a marker). So the code might need some tweaking.
