Try checking to see if you have 'Entire Project' selected in your publishing settings. Here's where you can find this option: 

If you already have 'Entire Project' selected, would you be willing to share a copy of your project file here or in private by opening a support case so we can take a closer look at what's happening? We can provide you with an NDA if that would help allow you to share your file with us. We'll delete it when we're done testing!
