After upgrading the SL2 file into Sl360 then I started publishing. At that time when I published the module for LMS output in V3.35 The rectangle shapes are not proper fit into the respective position. Please give the solution for this.

When i saw output in chrome browser this issue is came. i used in player settings like the attached image. when i scale the browser the posistion of cloud element moving. please find the attached image.

What happens if you open a new Storyline file > Select a Story Size that fits most browser standards (e.g. 720x540 0r 720x405) > Then import the upgraded slides into the new file?
Also, is this happening only in Chrome or other browsers as well?
What happens when you import the slides at the desired size (1000x650)? Do you see the same results?

I've tested your file on my end, and it looks like the cloud caption is showing signs of corruption. I deleted the cloud caption and added a new one with text. That did the trick!
Have you tried deleting the cloud caption and replacing it?
Also, I saw that you're using Flash with HTML fallback as the published output. Most browsers will use the HTML format so I'd suggest changing it to HTML Only.

I need to maintain the size 1000X650. I can not change that size. Is there any solution for this.

Thanks for the screen recording!
It looks like your Player Size is set to Lock Player at Optimal Size. Instead, you'll want the Player Size to Scale to fit Browser Window.
