Is there any way to subtract points from a score in Storyline?

You can do it, but not with Storyline's built-in question slides. You'll need to work with variables to assign point values manually to each of your questions.

As David says you cannot change the score, and his solution will not report to the LMS as a score, Steve Flowers did post a demo to do just this. I cannot find it, but I did test it and it worked a dream.
