It features someone who has the same problem you have, except I don't know if he was stopping the video more than once.
I would cut the video in 3 pieces: start to first cue, 1st cue to 2nd, and 2nd to end, and put each one on a slide. if you don't put transitions on the slides, it looks like one video to the user, and the video and slide timeline are identical, allowing you to dispense with the video controls.
