I need a list of all the PDFs in a course a client has sent to us, both ones in the Resources area in the player, as well as hyperlinks in the triggers. Is there a way to create this automatically? ...

If you publish your course and go to the \story_content\external_files folder in the published output, you'll see all of the resources of your course there. You can then switch to list view in the Explorer window to see the resources listed per line.
The Media Library doesn't interact with the resources of a course which means you'll need to manually switch out resources in the Player settings if you need to update the files.
