I think the only way to change the color of the pulsing highlight is through the published desktop.min.css and mobile.min.css files. Your target is a marker-animation-pulse:after pseudo element (change values for background-image properties). Please find the attached video with my example.
A few things to keep in mind: Any changes to the .css files will need to be made each time you publish and a future update to Storyline could impact this.

Other than changing the marker border, I don't think there is a built-in option.
