Add layers to playing video

I'm making a course that includes a lot of video and I wanted to make the videos a little more dynamic by popping in key text/graphics while the video is playing. I thought I could do that by having the layers come in at certain cue points in the video but that seems to stop the video when the new layer is brought in. Is there a different way to do this?

    My first thought is that you might have the Pause timeline of base layer option selected on the layers:
