I think you're doing things the right way. Storyline currently supports exporting one audio file at a time. I agree exporting multiple files would be a big help, so please feel free to add your voice by submitting a feature request.
I am a bit concerned about why Storyline crashed on you. That shouldn't be happening. If it happens again, would you mind submitting a support case and attaching your project file? We'd really like to have a look.
