This sounds like a configuration setting in how you published the course to a SCORM format. Be sure that you have selected the correct outputs.
First check that you have selected the "final assessment" option. Then, on the tab to right (LMS / LRD Tracking), make sure that you have the correct setting checked.
The "Reporting and Tracking" options are where you can select which questions are tracked and reported to the LMS.
