In order to have a better understanding of your setup and test this out on my end, could you please share your .story file in this thread or privately in a support case?
At this time, we do not have the ability to set the focus order on Master Slides, but I have added your voice to this request. If we have any news or updates to share in the future, we'll be sure to share it in this thread so you are in the loop. As a workaround, we recommend setting the focus order for each individual slide using the Master Slide.
