Videos hosted on third-party websites are an external resource, so there's no way to include them when a course is bookmarked. When videos are added directly from websites, they are essentially just being 'embedded' in a course, so the videos remain in the website. The only way to resume videos in a Storyline 360 course is to add them directly from a file.
