When you publish a .story (with captions) as a video, the output folder should include the .mp4 and the .vtt file. It shouldn't have captions embedded in the video. If you're seeing captions in the video, I'd assume that the video player is reading the file in the folder and you probably have a setting in the player to show or hide captions.
