My team encountered the same issue and only seems to affect files created/saved recently - in the last 12 hours in our case. I'm hoping we don't lose access to the files altogether; we're talking 20+ projects we can't afford to redo.
Update: Seems to only affect those with version 3.48.24116.0. Team members who have not yet updated to this version do not encounter the error when saving their *.story files but they are unable to open *.story files saved using the new version.
Update: We found that quizzes created on the newest update freeze when reviewing your answers. This happens both when previewing a project and when published.
Rolled back to a previous version and the issue no longer occurs. BUT, files already saved in the latest version still cannot be opened. Good temporary solution though if you absolutely need to start a new project.
Project files wouldn't open after adding a result slide due to an error with text scrollbars.
Just launch the Articulate 360 desktop app on your computer and either Check for Updates in the drop-down next to your profile or click the Update button for each application. Details here.

I did not pursue this due to lack of time. As a result, I'm sorry not to have a fix to suggest. At work, we use Storyline 360. To elaborate the design and authoring processes, I often work on my personal version of SL which is 3. That's how I came across this issue. And unfortunately it seems to be an ongoing problem related to SL 360's new text boxes. With a little luck, Articulate will focus a little more in maintaining backward compatibility to avoid such issues.
To fix the issue, make sure to update Storyline 360 first. Open a new project in update 54 and then import the slides from the other project to the new project. After importing, go ahead and save the project. This will ensure the scrollbars are removed. Let me know if you have additional questions!
Our tests reveal that, unfortunately, the problem is still present. The only way to avoid is to delete all new text boxes and replace them with the older ones. Of course such fix is not even considered. Which leaves this major incompatibility between 3 and 360.

Well after further testing, I am happy to say that the update did indeed solve the issue!! For some reason, the bug persists with the older lessons. However, all new lessons created with SL360 can now be opened with SL3. I can now consider this issue, closed.
That's correct! Selecting the option to Upgrade Project Text will enable text autofit, and the project will no longer be compatible with Storyline 3.

We released Storyline 360 (Build 3.54.25674.0) this week which included turning the text autofit feature off by default.
