If you import a template into a Storyline project and then make changes to the Master slides within that project, they should only affect that project.
If, on the other hand, you open your Storyline template, make the changes to it and then resave the template, your template will be altered for any future use.
As a matter of course, it's always a good idea, especially if you have paid to have your company templates created for you, to make sure that you have a "clean" set saved in a separate location so that you always have a back-up in case disaster strikes and someone accidentally alters the original.
