Updating modules is definitely something you can do in Storyline. In fact, most modules need to get updated from time to time when new content needs to be introduced, or previous content needs to be edited.
When making edits to your Storyline project files, you'll want to make sure that you are working locally, as working on a network drive has been known to cause issues with a project file. You can also try the method that you mentioned, which is to import your project slides over to a new project file.
