Found a possible bug
Storyline will alert you if you make changes in a file and then attempt to close it without saving. That's true except when the changes I have made are in Publish > LMS/LRS > Report and Tracking but...

Thanks for reaching out about this!
Changing a setting in Storyline doesn't engage the save warning when closing the program. That happens when making a change to the course. For example, changing a font or adding a photo.
For the publishing setting you listed above, it is the expected behavior of the software for the box to remain checked after reopening the software.
