Verifying if you "delete" slides out of the Menu (so they don't display) they are still counted in Menu.SlidesVieved? I want to be sure I am getting this right.

Yes, that is correct. The 'number of slides viewed' option in the publishing settings counts the total number of slides in your course, and not the number of items in your menu.
