On a slide 2.9 the four rectangles that trigger layers should switch to the "Clicked" state after the user clicks on the rectangle. However, immediately after clicking, the state switches back to normal. When I hover just after clicking, however, the rectangles the visited state remains, but the objects appear slightly above their selected position.
if you are using the built in states some of them have 'super powers' in that SL knows what to do when you hover, click on (selected or visited) click off (normal) so using triggers with these states can cause issues -you may need some custom states to do what you want.
I've checked your file slide 2.9
On one of them there is no clicked state - it's been left as visited which as an inbuilt state does not need a trigger (it will change to visited when the user clicks it)
So for the first button I removed both the hover trigger and visited trigger and I think it's working as expected...see this Peek video
If that's the case, I would format paint this button to the other buttons which will create the same visited state, then delete your custom 'clicked' state and remove any triggers that say change state to hover or change state to visited - these are automatically happening for you.

Hi Wendy, is it possible to create these "super states" that don't need a trigger? And the other way around: is there a way to undo "super states" besides removing all the states one by one :)?

You can't create your own "super state"; that functionality is hard-wired into SL. When you name a new state, you can use the dropdown menu to see which ones they are. They are the ones with names pre-populated into the dropdown.
My method to undo them is to never use buttons, for precisely that reason; they come with so much pre-installed baggage. I create a shape (or more frequently, a text box) that looks like I want it to, then add any built-in states I want to use.
I have a multiple choice slide, and when I click the choice for A, it automatically changes the A button to red and holds that state. (There isn't even a trigger for that button to do that. It's so odd.)
However, when I copy and paste those same triggers for choice B, and I click on B, it doesn't change the button to red.
I have no idea why this is happening. Ideally, I would like the B button to also change to red and hold that state after it is clicked. Even though I set up a trigger for it to do that, it doesn't work.
