Sorry to hear your Storyline course is not being marked accurately in your LMS, and SCORM Cloud!
Since the behavior can also be replicated in an LMS test environment, it would be helpful to take a closer look at the .story file you've been working with. Do you mind uploading a copy here in the discussion or privately through a support case?
We'll delete it from our system as soon as we finish troubleshooting!
