Sorry to hear that you ran into this issue.
We are currently tracking a few bugs that affected how emphasis animations behave. Would you be willing to share a copy of your project file here or privately by opening a support case so we can confirm if the behavior you're experiencing is related? We'll delete it when we're done testing!
One troubleshooting step you can try on your end to verify is to downgrade your Storyline 360 installation to Update 87 and republish your course to see if you notice any differences.
