Use the Insert tab, then click on text box. Draw the box approximately where you want it. Then you will need to right click, and select Size and Position to get it lined up exactly where you need it on the video. If you only need the text box for part of the video, you can fine tune it using Timing (select text box and right click). It takes some fine tuning sometimes especially if your video moves or shifts.
I worked out the timing for when I want to add boxes. In my case I want to add captions. My problem is how do you scroll through the video and add the captions at the location on the screen. I may know when each caption is needed but I can't see where in the screen because there isn't a scrolling through video option in Articulate Storyline 2. Any ideas?

And I am not aware of a way to accomplish what you are hoping to do, so I will need to defer to the community to chime in with ideas to assist you further.
I was lookinfg for an anwer to this question just today. Here's how I'm going to handle it.
1. Insert the video
2. Click on it to make it active.
3. Click the OPTIONS tab, then Edit Video.
4. This will allow you view the timing on the video. As the video plays, mark down the timing where you want the text boxes to appear. (Use the Position timing below the timeline.)
5. Create the text boxes. By using the timeline, you can postion teh test boxes where you want them. Don't forget to add animations to have them maybe fade in and out at teh appropriate times. This will get you close and you can tweak from there.
