If you publish only for Flash (no HTML5 or AMP output) you'll still see the FLV videos as inserted without being encoded to MP4s. You'll see that noted on this comparison chart.
It's too bad that it's not possible to choose the formats that we wish or not ... I agree it facilitates this aspect for the "beginners" why not but it would be nice to propose a "personalized" publish where we could define that kind of thing manually...
It's always good to share the use cases for these different or change in features as that'll help our Product team know what users are looking to see. You can always share those here in the forums but you can also send them along to our team using the form here.
