How have you set your course up to be tracked for completion? There are two options, of number of slides viewed or by a results slide as described here. I would also check into the resume behavior of your course and set it to allow the LMS to handle the resume behavior instead of the Flash cookies.
Additionally, if you're having trouble with reporting and tracking in your LMS there is a helpful troubleshooting article here and you may also want to turn on the LMS debug mode as described here to see when and what information is being passed to your LMS. You could also test that version at SCORM cloud which is an industry standard for testing SCORM content and see if the behavior is any different than your LMS. If everything behaves as expected within SCORM Cloud, you'll want to connect with your LMS team for additional assistance.
