that would depend on how you have you course setup. If the Scorm file is part of your assessment, them it should be programmed to produce a certificate. If the LMS (Moodle) is set up to provide a predetermined certificate after completion of the Scorm module, then after the user / learner completes the Scrom, a certificate should be automatically generated. All depends how you have your course, assessment, automatically certificates and learning paths connected.

In moodle there is a grade book, you should set a grade in the grade book.
In the certificate module you can then set the prerequisites for the certificate being unlocked.
