I don't believe that I've experienced the delay like you are describing - have you checked the audio editor to see if the slide audio shows the same delay? If so, you can tweak your audio and/or reset you on click animations within the editor.
I'm having the same issue. I click Synch Animations, then click the Start Synch button, and the clock is running for about 2-3 seconds before my audio starts to play. When I open the audio editor, I have to go in and move all the click markers manually to get them to synch to the audio. This is really tedious and time consuming. Any resolution from Articulate?
I've experienced this as a bug. Not sure what caused it for those 2 or 3 odd projects, but I was able to work around it by doing the syncing using the markers in the audio editor.

You can only sync animatioons that are on click, do you have some animations running at the start thta are after or with previous?
