With support for Flash on the Chrome browser changing at the end of the year, I have a question. If we have published our past courses with "Include HTML5 Output" selected, should we be okay? Can my clients just use index_lms_html5.html to launch the courses within their LMS and everything should work properly?

If you used both, check out how Storyline makes this determination:
Articulate Storyline lets you publish courses for Flash, HTML5, and the Articulate Mobile Player app. To distribute your published content, upload it to your web server or LMS, then link to the story.html (in your example the index_lms.html) file in the published output. Here’s how Storyline determines which version of your content to display when learners view it.

As long as your learners are viewing their courses in supported browsers, they should be fine to view them. Here's an article on distributing your courses for Flash, HTML5 and Articulate Mobile Player content. Almost all LMSes look for the index_lms.html file and Storyline takes it from there. And if you ever need to link directly to the HTML5 content, here's how to do that.
