When using the rectangle and spotlight tools they become out of sync with the presentation. Almost 5 secs out I have restarted the machine and also tried this on another work machine with the same effect. the sync problems with video drove me nuts with the previous version but that is much better for movie in the 09 version, but now the same issues seem to be appearing in the Annotations.
Check the frame rate. 30 frames per second is the only supported frame rate at which you can include synchronized annotations. If your recorded annotations do not appear when you expected them to, it is likely due to the frames per second in Presentation Options -> Publish.
